<p>Given that the Uzumaki and Senju had a history of cooperation and that it's been shown that they had marriages with each other, it's probable that Nagato simply comes from a line of Uzumaki-Senju marriages and so got the best of both worlds. We know Madara had a number of zetsus and that the Zetsus are essentially perfect spies, so it wouldn't be THAT hard for him to dig up some birth certificates and discover his unusual heritage.

<p>Well, a number of people were considered related to the Sage, even the Gold and Silver brothers. Considering that 1000 years went past, it's not weird that more than just the Senju trace back to him. I agree that it's not exactly elegantly done though.
