<p>Nagato's body was messed up because his life force and chakra were being used to control the Gedo Mazo by syncing to it(he didn't know there was another way to control it, as Sneaky Obito didn't tell him) and as shown later on if Nagato absorbs a large amount of chakra he can use the chakra he absorbed to restore his body(vs Itachi, B, and Naruto). For plot convenience, in life he remained synced to the Gedo Mazo so that wasn't possible. </p>

<p>Wait what was the way to control it without using vital energy? To me was a question even how obito was controlling it, I must have missed something </p><p>But he couldn't move his legs, was said if was for a muscule memory thing or that was some kind of limit? </p>

<p>His legs lost muscle memory, being healed means nothing if they aren't rehabilitated which is why Kabuto was pissed at his legs when Nagato got sealed </p>

Muscle memory doesn't actually exist. and if Killer Bee's chakra was strong enough to cause all the vitality to come back into him to the point his hair becomes Uzumaki red again than it would heal his legs completely

<p>The whole muscle memory thing is something fans came up with to explain Kabuto's comments after Nagato's defeat, so it may or may not be correct. Kabuto doesn't actually say <i>why</i> Nagato still lacks mobility, just that he does. An alternate explanation could be that the Eight-Tails' chakra only healed the damage done by the Gedō Mazō sucking his life force and using Rinne Tensei, and not the damage caused by Hanzō's attack. </p>
