Maybe it's just me, but I didn't find Amado's explanation so far profound. I mean, everything that was said was quite easy to infer and even guess. Kodachi is probably trying to keep the Boruto story-line simple and streamlined. Although, I hope there is a twist in the tale with the Karma seals and Shinobi-ware. And hopefully it's not gonna be a 1 for 1 parallel to the original series.
Am I the only one who thinks that the current situation seems too favourable for Konoha to be true? I mean, not only Naruto and Sasuke recovered, but two members of Kara are now allies, with one being a genius scientis with a lot of intel and other being an assasin bent on killing Kara's leader. Furthermore, Kara is effectively reduced to two members (Boro and Victor dead, Delta disabled, the mentioned duo defected), while the main tool for their plan, Kawaki, is now in Konoha and even looks up to Naruto instead. Sounds too fishy, something bad is gonna happen soon, that's for sure.
Either Koji will get brutally destroyed by Jigen or Amado will be revealed to have some ulterior motives. Moreover, the events make me wonder how Kawaki is going to become a villain since he's clearly on the path of righteousness now. The only hints I can think of is Kawaki's inability to fix the broken vase and Jigen's words that Naruto only cares about his village. In the first case, the leaking vase obviously sybolises that Kawaki is still "broken" and cannot be fixed, something he should eventually realize. In the second case, I assume that Naruto will do something that will completely betray Kawaki's admiration for him, and the latter will agree with Jigen and return to him.
So, did Naruto and Sasuke lose their memory or what? Were they just polite in case the other people didn't know the story of the divine tree? I really doubt so, as that should be like the sacred story for the shinobi world...
That scene made no sense... Amado should have just started the story from the Jigen-Isshiki relationship, and avoid any controversy with the original one.
By the way, if we look for a reanosable explanation, we should keep in mind that maybe Amado does not know the whole story, maybe Isshiki or even Momoshiki could really tell the actual origin of chakra. Also, it could be possible that natural energy and chakra are not so different from each other and are closely related...

That makes no sense. Natural energy is simply a component of sage chakra.
Let's think logically. If the God Tree roots reach throughout the entire planet, then it's unlikely they suck chakra from humans, meaning humans didn't have chakra pre-Hagoromo, otherwise humanity would have ended the moment God Tree appeared on Earth.
That means whatever the God Tree sucked, couldn't have been chakra from humans, because there would be no humans to speak of by the time Kaguya arrived.
In that case, Amado probably meant chakra from the planet itself.... but can a planet have a chakra? Most likely not, in that case, Kodachi probably used the word chakra erroneously and meant to say sucks natural energy from the planet, which makes more sense and was even stated in the anime.
So in my humble opinion, this makes much more sense:
Also we were told the Jubi is nothing but natural energy by Kurama, but if the God Tree is its final form and produces a chakra fruit, said natural energy creature somehow produces chakra after sucking natural energy and blood, probably.
So from this chapter we've learned that
Not really, Kaguya wanted to rule humans, not wipe out the race. She even.... procreated with a human. As shown in the anime, only part of the population was sacrificed to make White Zetsu.
