Narutos internal organs wasn't damaged enough. As kakashi said nobody can strenghten their organs. Kurama is basically just chakra. If that was the case anyone with high enough chakra could strenghten their organs. Neji stopped his main chakra flow and also damaged his organs but not enough for him to die.

As you can see the durability negation worked and neji stopped his charka flow witch he could see with his own eyes. Chakra flow stopping some seconds isn't enough time for it to damage the organs as shown since he survived. This was a low level durability negation witch even worked.
