The Shinju has no will of it's own. The Juubi is half-Kaguya half-tree, so it has some level of sapience (Sentience is debatable). Perhaps that's the point of the Fruit? So the Shinju can obtain the power it lacks, namely a mind?

Although he could sense it's presence, he wasn't able to measure it. Kurama used to be part of the Juubi, i trust his judgement on this more than some interpretation of Naruto's reaction.

Well, he was inside Naruto when Naruto absorbed Nature Energy. So as Naruto went through Senjutsu training, so did he. He already has ridiculous levels of chakra, so it shouldnt be hard for him to balance it with his own chakra.
